Save Cleaned Audio Tracks

I am working a Neil Diamond album. The automatic cleaned audio is so much better. As I understand it I am doing the following steps: 1) adjust all the track breaks in the original audio, 2) Scan for clicks, 3) Save tracks.

Does this process save the cleaned audio using the track markers in the original audio?
